A possibility is to go a couple Z layers down and force a collapse there, that's easier, make the collapse maybe 2 blocks wider than the tree so a 5x5 under it.

Every now and then there is something that is not supported due to how world generation does things. This isn't a bug and has been around for at least as long as I've played DF (since 0.31.01).
